It might have. Ned couldn’t bring himself to tell Robert that all three of “his” children had been fathered by Jaime Lannister, and being new to Southron politics, he didn’t realize that Cersi would simply tear up the will and have him imprisoned. Pretty much none of that could have ever happened in the North.
Stannis, on the other hand, is a man of duty. Ned is a man of honor, and there’s a subtle difference. It’s not honorable to tell your dying friend that his purported children are bastards born of incest, when you can theoretically fudge the will. But Stannis would have felt compelled to inform Robert, who would have been furious and probably would have changed his will.

Stannis might have arrested Cersi immediately.
The only complicating factor would have been Renly; there would have been a crisis of succession regardless, and Renly might just decide that he should be king instead. Even if the will said Stannis was his heir. Who the hell knows? But if Storm’s End and the North backed Stannis, they could have made alliances with other houses. If Renly backed Stannis, Marjery might have married him anyway, or she might have married Robb. Sansa could have married one of the Tyrell brothers. The Riverlands would have supported Stannis as well. So the whole thing could have gone quite differently.
Stannis didn’t leave King’s Landing after Robert died, or even a little before that. He had left after Jon Arryn died.
Even if he stays in King’s Landing, we get problems with regards to what he actually does. We know he had come to the conclusion Joffrey, Marcella and Tommen were bastards, but we don’t know how far along Jon Arryn was.
And I think Stannis would still be skeptical of Ned, and would wait and see with him. That’s the problem though with this scenario. Stannis was also skeptical of Ned in canon, and part of why he left was no doubt to see how things go with Ned, and how the incest investigation goes for him.
From Stannis’s perspective, essentially he remains in King’s Landing until he is arrested along with Ned having probably participated in Ned’s coup, and getting his head loped off.
