The reasons hole sizes vary are many..material variations, size of the hole, the machine, cutting tool, etc.
All cnc software has features that allow you to take this into account. It will be called "allowance" or "offset". This will tell the program how to write the code to run holes with your CNC router.
When you enter an offset, you are telling the software to add or remove that amount from the tool diameter
