Sometimes even though there are no new messages in messenger,
new message indicator in red color is displayed at the top of app.
Main reason for this is that some conversations may have updates.

e.g. let us say you had a conversation with a person on marketplace regarding an item you wanted buy. After several days, that item is sold then new message icon in red will be displayed in Facebook app. Note that you have not sent or recieve any message here.

This video applies to iPhone and android phones as well.
