Good news! Batocera 40 has been released and the upgrade from 39 to 40 went without a hitch. Well, the actual upgrade worked at least. I still need to test everything out and see if all my systems are still working.
Keep in mind that the system I've upgraded is pretty heavily customized, so I fully expect some things to break.
One thing I've already noticed is that the EmulationStation UI feels more sluggish than it did on 39. Also it seems my games are taking longer to launch.
***Update***
The above might just be in my head. It just feels a little slower to me. But so far everything I've tested seems to work and games run at normal speeds. It's just that starting the games and exiting them just really feels like it is taking a few seconds longer.
3DS games don't seem to be working for me at all right now. I'll try adding back the libretro core and see if that helps.
***3DS Update***
Adding back the citra_libretro.so, updating the es_systems.cfg, and running batocera-save-overlay have resolved the issues with 3DS games not launching. Check my citra video on this channel for more info.
NDS games also aren't working for me. Well, they launch, but then my screen loses sync for some reason, despite the upgrade retaining my setting for Max 1920x1080.

The above problem seems to have been caused by my capture device. I removed it and the games launch as expected.
I'll be investigating all these issues and probably discovering more over the next several days. I'll post videos with whatever solutions I come up with in case any of you have the same problems.
