ClustalW is a multiple sequence alignment program which follows a heuristic algorithm. Given multiple sequences, it does pairwise alignment of sequences and based on their relatedness it aligns them progressively to build a multiple sequence alignment. The special features of this include weighting schemes, varying weight matrices and gap penalties.
