So that was pretty crazy. So basically that mudkip won't always be shiny because it's linked to a randomly generated hidden ID. However, because the save battery is dry (dead) and the same Mudkip will be generated on the same frame each time, the Mudkip that matches the hidden ID to produce shinyness will always exist on that frame on that exact save file. That's why I was able to produce it again. I don't actually know when the hidden ID is generated, but I believe it is generated when you start a new game.
