Same guitar, same amp, same settings, heck, even the same strings - Fender's Custom Shop Eric Johnson, Fat 50s, and Texas Special pickup sets, clean and distorted lead, in all five positions, back to back, first with bass and drum accompaniment, then with solo's guitars. Distorted lead playing starts around 5:53, clean toned guitar with no backing around 11:23, and distorted guitar with no backing around 16:49.
The amp here was a Mesa Rectifier Roadster half stack. Clean tone: Master 12:30, presence 2 o'clock, bass 10, mid 10, treble 2, gain 2:30 in Fat mode. Lead tone: master 1, presence 8:30, bass all the way off, mid 2, treble 11, gain noon. Guitar was an ash-bodied Stratocaster. There was some reverb added in the mix, a light high pass filter, and some delay on the lead tone, but nothing else.
The cab, a Tremoverb 4x12 with Vintage 30s, was mic'd with a SM57 with a MD421 about 2db lower, both towards the edge of the cone and about 1/2" off the grill (there's a picture of mic positioning at the very end)
