UPDATE: The fast way actually is when you levelled up, go to shop. DO NOT go in shop to check out the runes yet after levelled up. Save game first. Then you can go see what rune is offered. If you don't like it, reload your game to reset runes.
If you accidentally saved your game AFTER checking out the rune, it will not reset until a few hours in the game. Then you will need to use method shown in this video to reset it ie with a saved game that is more than 12 hours or so. (3+ hours tested, failed to reset runes)

I have been trying to reset the runes in shop after levelling up my character each time. But the runes just refused to reset no matter how many times I try to reload my game or try meditate or even exit game completely and restart.
