The underwater puzzle shows up after you complete Level 16, “Torg-Nado”, in Lemuria. Also, you might have to complete the Attilan mission (the 3rd one in the sky, a Chronopolis mission). Sometimes the puzzles show up on the map even though you can’t do them yet.

If you don't see the puzzle yet, you might need to do the Lemuria level first. If you mess it up and want to reset the puzzle back to the original, try going to a different area of the map, or, as hulk0425 07 suggested, you could go in the Avengers' House and out again.

Also, you need a silver LEGO blowup character.
