When you're near any ship that you want to dock, you HAVE to select that ship for things to work. If you go to settings, bindings, under spaceship (flight) you will find the correct key or button to press. If you don't select the ship, you will just keep bumping into the other ship's hull damaging your own, no matter how close you are or how aligned your ship is to the actual docking bay. That's it. Align the aim, press A Button and then select the docking option.
