The Toilet-bound Hanako-kun Blu-ray has significant changes compared to the anime's original release. I was surprised when I finally got my hands on it that not only were there visual changes, but several lines were redubbed in English. This video showcases these changes. Most of the redubbed scenes are to lip sync with changes, while others are to fix errors.

The way I made this video is I overlayed both versions of an episode and made one of them slightly transparent. After doing this, I can say for certain that there are countless undocumented changes that aren't mentioned in the link or anywhere else I could find online, as many are extremely subtle. I would go as far to say watching the Blu-ray is almost a different experience.
I understand that there is going to be what has been named an "Anime Project Restart" which speculates that the anime is going to be remade from scratch. I really hope that is not the case. What I think, and what makes the most logical sense, is that they'll improve what we already have even more. It just doesn't make sense to me to do it from scratch if they already put in the time, money, and effort into this Blu-Ray.
[EDIT July 2024]: I speculate that the phrase “Anime Project Restart” does NOT mean season 1 is being remade, but rather that anime projects have started up again. It was announced that this project has only three parts:
1. The After-School Hanako kun shorts from last fall.
2. The upcoming ASHK shorts this fall.
3. Season 2 releasing January 2025!
